A ordem é medida: vem da frequência com que cada palavra aparece num corpus grande, somada entre todas as formas de uma palavra em vez de cada forma em separado, de modo que um verbo fica onde você realmente o encontra. Já os limites entre níveis são uma convenção, não uma medição. Nada diz que a palavra 501 seja mais difícil que a 500; os níveis são cortados onde as coleções de leituras graduadas cortam os seus.

Por que estas listas são mais curtas que as de 5.000 ou 10.000 palavras?

Porque depois de cerca de 2.500 a posição de frequência deixa de significar muita coisa. A palavra 6.000 de um corpus da web não é uma palavra mais difícil, é uma palavra que por acaso é comum no jornalismo. As coleções de leituras graduadas param perto de 2.500 pelo mesmo motivo.

Todas as palavras são palavras reais de dicionário?

Sim. Cada entrada é conferida contra o Wikcionário do próprio idioma, de onde vêm a classe gramatical, o gênero e o significado. É essa conferência que remove os nomes próprios, as letras soltas e o ruído de corpus que enchem as listas de frequência sem filtro.
